Sometimes you can adjust gutters and vents for a more uniform appearance.
Crooked gutters can make a roof look crooked even if the roofline itself is straight.
Having an uneven ridge line would by no means cause any leaks any leaks could be caused by how well the ridges were mucked on or the felt beneath the tiles having any holes tears in.
For most asphalt shingle ridge caps there are two nails in each ridge cap one on either side of the ridge.
Worn or deteriorated roof covering materials occasionally loosen from their fasteners and lift away from the roof which creates an uneven appearance.
Before new shingles seal down they can look a little lumpy and uneven but once the roof gets hot enough they should soften flatten and form a permanent seal.

Insert a flat pry bar under the shingle cap and lift up on both the shingle and the nail head to loosen the nail then pry out the nail.
